The Presbyterian structures that had been built fell into neglect after 1648, mainly because the Second English Civil War, stemming from the king's conspiracy to have himself restored by a Scottish invasion, finally discredited the Presbyterian system and its Parliamentarian supporters and brought effective toleration for the Independents.

Hollinworth assisted in preparing the Lancashire answer to the " Agreement of the People ", 1649 . In 1649, also, he wrote a popular work in favour of the presbyterian system, entitled " The Main Points of Church Government and Discipline plainly and modestly handled by way of question and answer "; the introductory epistle was signed by Christopher Love.

He was a member of the eleventh London classis in the parliamentary presbyterian system; but also on 20 March 1654 he was appointed one of Oliver Cromwell's'triers,'and in August of the same year was a clerical assistant to the'expurgators .'His health failing, he resigned St Paul's in 1656, and was succeeded by his son-in-law, Thomas Manton.
